Alaska Air companion fare question

This is form Alaska Air website:

"Your Companion Fare Discount Code can be applied to a new reservation made at alaskaair.com for Alaska Airlines flights only."

My question is:

If I make 2 muti-stop reservation on alaskaair.com for a SFO->Honolulu->Kona->SFO, and the flights between islands come up with Hawaiiian air, do I have to pay separately for Honolulu->Kona (for the companion, since it is not on alaska airlines), or does the whole trip is considered as a companion fare?
 
Call Alaska Airlines and speak to someone. They are very helpful.
 
I encounter this all the time. I've never been able to schedule interisland flights in the itinerary, because Hawaiian is no longer a partner with Alaska.

The best I could do is a multi-city itinerary where I fly into one island city, then fly back from the other island city. I believe the starting and ending cities have to be the same. The interisland leg I book separately on Hawaiian. They have flights about every thirty minutes, so it's never been an issue scheduling something convenient.

One tip: If you're used to using Alaska's companion fare for your trip, consider getting the Hawaiian Airlines MasterCard as well. They give (I think) 35000 miles as a signing bonus, and you can fly interisland on Hawaiian for 7500 miles one way. So essentially, your interisland flights could be free. As they say, YMMV. ;)

I called the airlines and got some information:

Apparently you cannot use Companion fare discounts on partner airline either. It has to be Alaska airlines only. Even though AA is a partner, you cannot use them for Companion discount.

We love Hawaiian Airlines for the Large Double Isle Cabin, Clean Restrooms, 2 Meals in Coach and a glass of wine complimentary, Direct Flight from JFK to Honolulu, as well as the Companion Ticket. We find getting the Hawaiian Airlines MasterCard a great value with the bonus points and the Companion Ticket. Last year we used our Companion Ticket to fly from JFK to Honolulu on a Widebody Airbus 330. After our stay in Honolulu we used our miles to fly from Honolulu to Hilo on a Boeing 717. Stayed in Hilo for a week to attend the Merrie Monarch, then drove from Hilo to Kona and stayed in Kona for 11 days. Then used the return leg of our original Companion Ticket to fly from Kona on a Boeing 717 to Honolulu and the the Widebody Airbus 330 from Honolulu back to JFK.

We paid for 1.5 round trip tickets with the Companion Ticket and no cost for the flight from Honolulu to Hilo using miles.
