Went on the site today to take advantage of the 80% discount(SAVE)
that just started. Instead of an individaul cert I tried to buy a $100 gift
cert for $40 minus the discount for $12. The Gift cert no longer accepts the promo code for the discount. Is this new or has it been in effect before?

For some restaurants, the discounts don't apply (it will say so somewhere in the listing for that restaurant). For example see this listing.

One thing to keep in mind (that people often don't realize) is that with a $100 Certificate, you need to have a bill of $200 before you can use it. Still a good deal, and still a $100 savings if your bill is going to hit $200 though.

This is a real bummer. I was planing on buying a few $100 eGift Card when they had their next 90% off sale. I went in and tried to buy a cert and got the same message as you. This is a continued devaluation of the Restaurant.com product.

The OP was buying an eGift Card, not a restaurant specific one. That would have given them the option to convert it to any denomination restaurant specific certificate. So they could buy four $25 certs or any combination of $100.
 
I tried using the current promo of SAVE for 70% off and it did let me apply it to the eGift Card. I wonder if it is only the 80% promo codes that can't be applied?
 
Just tried the new 80% promo today using code HOT. It would not let me apply it to an eGift Card.
