If I book a dvc resort via II 2 or 3 days before the check in ? Can I call the 1-800 Disney to obtain the disney reservation number for the app ?

Someone used e-plus to swap from DSS to Animal Kingdom 2 or 3 days before check-in a couple of weeks ago. Check out this thread for more details.

@vacationlover2 just dealt with this. Took hours on the phone and finding the right CM to help her out.

I did in August via RCI. I booked 3 days before check in. I waited 24 hours to call DVC Member line and they were able to find my reservation. Hopefully it's the same with II.
