My guess at Wyndham’s logic is that points and reservation transactions are required at the time of making a reservation, so they’re refunding them. Points protection and guest confirmations are optional and can be added later, so they’re not refunding those.

Logical assumption.

Also, the free guest confirmations are only good during the use year anyway. Maybe they figure this will probably last long enough that you wouldn't be able to use those until the next use year....

You just agreed with yourself ;)
The logic of keeping guest certificate money to offset reservation transaction fees doesn't fly with me. Reservation transaction fees are a VIP benefit. Thus Wyndham is treating their non-VIP customers better than their VIP's? And their refunding transaction fees, something that actually was "delivered" so to speak. As always, the only thing consistent with Wyndham is their inconsistency.
And nope, never gonna agree with Wyndham keeping GC fees.

Unlimited reservation transaction credits are a Gold and Platinum benefit. Silver and non-VIP are getting them back. I don’t see it as them treating non-VIPs better. If they were refunding GC to non-VIPs, and not VIPs, I could see that as treating non-VIP better. You seem to be forgetting the fact that Wyndham isn’t required to do anything. They could keep all the fees if they wanted too. Given their current financial position, it would probably be better to hold onto the reservation transaction credits and fees, but they choose to give them back. It’s not ideal to lose $129, but it’s better then losing points because a reservation got canceled less then 15 days out or because they expired. These exceptions do cost them financially. You’re asking them to take a bigger hit by giving back GC fees and certificates. Maybe if people were not renting out their points and using them on friends and family (like they were intended for), they would give them back because there would be fewer to give back and less of a finical hit.

Are you saying, refunding reservation transaction credits is inconsistent? I think this is one of those circumstances where inconsistency is appreciated. The only people complaining are the ones who use GC. The majority of owners who had their reservations canceled are appreciative when Wyndham refunds their points and reservation fees. I’m not saying they are always consistent. I’m saying that saying they are inconsistent by refunding reservation transaction credits doesn’t fly with me.

I'm saying Wyndham, as a rule, has always been inconsistent. Use year alignments, pro-rated points, points transferring on resales, the list goes on and on. Currently, some fees are refunded, some aren't. Some points roll forward, some don't.

So, you are saying that they are fundamentally consistent...?
