This is probably a stupid question.......but.........

Will putting a GPS through the X-ray at the airport harm it in any way?

Is a cell-phone? I doubt it. Pretty much the same thing.
Unless, that is, its dropped on the floor... and stepped on.
LCD screens are suspectable to damage from scratches and pressure-point cracking (I had to replace one in a camcorder), so you may want to protect that.
