couple questions - if we arrive early the day of check-in are we allowed to use the facilities (pool beach etc) and on the day we check out are we allowed to use the same facilities the day we check out ie till 5ish pm?

Yes but on the day you leave must use credit card for any charges-resort is mostly cashless
On day of arrival if you don’t have room assigned get wristbands at harborside pool
Check in with front desk, you should have no issue on day of arrival, for all of Atlantis, day of departure, should be no issue using pool at Harborside, shuttle buses should not be an issue, getting beach towels may be an issue, sometimes they require proof of hotel stay, room cards etc...
We've always been able to enjoy a few extra hours at Aquaventure after checkout, and we use the hospitality room/showers in the main Atlantis Resort to get ready for our late afternoon flights home. It has lockers for the stuff we don't want to leave with the bell desk in HRA, but don't want to drag all around the park for hours while we're in the water.
We were able to checkin at 10:00am on arrival day for our Cruise Stop. They did have a room for us and we had no issues getting wristbands and heading over to Aquaventure. I don't recall them asking us for our room number to get towels, but we did already have our wristbands.
I found the shuttle to be a bit confusing. They seem to have different shuttles that go different places. THe first shuttle that pulled up just had a sign for Coral Tower, but then the driver turned it around and it read Royal Tower and Coral Tower. So initially were weren't going to get on, but then jumped on once he switched it.
thanks everyone - after i posted i searched and like others i am considering doing this for a cruise stopover. never been to harborside with the family as i am the only water lover in the family but taking a cruise with my brother this is so much cheaper than what a cruise excursion cost

It was perfect for a cruise stop. If your port day is a Mon, Tues or Wed it is best as those are the cheapest nights on StarOptions. Thu and Sun are a little higher and of course Fri and Sat are the highest. Even if you must book using more options, it should always come out cheaper than the $160 or more that the cruise lines charge. For six of us, it worked out to $35 per person.
